I have removed my offending links. It was an accident, no intention on my part, but it effected my ability to rank. 

A single link a the bottom on each page, to a website irrelevant towards my goals.

I guess it's more a irrelevant neighbourhood, rather than a "bad" neighbourhood as they served me well upto this point.

I have removed my offending links.  How long till these penalties lift? Is there a way to speed it up?

Why did you remove them and why do you think they affect your ranking if there was no manual action?

I removed them, because with each new page created, the page went into the index, only to be removed shortly thereafter.

The page, my main page, does not rank well for anything, however, pages nested in the heirrachy do, only temporarily, as said.

It's as if the google bot crawler comes around, indexes a fresh page, and then de-indexes later when another crawler determines whether it should stay or not. 

The links at the bottom were to a webhost, so I thought they might be associating my content with thiers. That's why I removed them.

HI

Yes common footer links can be a problem but usually more so for the site being linked TO. You could always nofollow them to not pass page rank.

As for indexing issues overall, there are some ongoing ones not related to anything you or any webmaster has done.
