I just worked out how to turn off the Send & Archive function:

under settings >> got to the below option and select the "Hide" option - then - Save changes - that's it

When I initially joined this thread, I didn't realize that the answer at the top of the page actually answered what I was struggling with. I was only experiencing the auto-archiving when I was using the keyboard shortcut to send a reply, and I didn't think that turning off what buttons show on the screen would make a difference, since they had always been there.  But it turns out that turning off that option to show the Save and Archive button did eliminate the automatic archiving when using the Command-Return shortcut.

had everything to do with Archive for me when using Mac's 'Mail' app: when i deleted files that had been archived from the Archive folder, thjy were simultaneously deleted from other folders.  this oddity doesn't apply to Gmail accessed directly without accessing via Mac's 'Mail' app, which I've moved to the Applications folder.  So for me, problem solved. It continues to be too easy to enable archiving without being aware of actively or accidentally aware of doing that, and a bit difficult to unravel.  but for me, case closed.  I'm an ongoing Google fan and user of many years who has encountered Archive issues once before and seen it or its derivations frustrate others.

Having same issue of all mail going to ALL MAIL folder ("label") and deleting an email in ALL MAIL deletes it from INBOX or whatever folder label is assigned.

Here's my tech info and GMAIL set up:
Using Web based Gmail on Windows desktop and Android cell phone.
Am NOT using any other mail program like OUTLOOK or MAC MAIL
Any email received immediately appears in All Mail folder as well as In Box
Absolutely no filters have been setup
Deleting mail from All Mail folder deletes it in In box or whatever other folder I may have saved email in as well.
Send email is set to SEND only. Send & Archive is set to Hide S & A button in reply in SETTINGS
Have no Linked Accounts
Do not have "DETAILS" at bottom right of Gmail page (Regular Gmail page with Inbox, etc.)
No 3rd party apps shown on Account page/Security

What I've done to try to resolve this issue:
Changed Inbox from Default to Priority as Chris Hill mentioned, closed web browser, did restart, same problem of all emails in ALL MAIL folder
Changed back to DEFAULT – same situation- all emails are in ALL MAIL folder.

Here's the real issue that needs to be resolved:
Any folder in Gmail is actually not a real folder. There is only one copy of each email. The "folders' now are actually labels as Tony_b mentioned.  So deleting a particular email deletes the only copy regardless of how many labels may be assigned to it.  That's the crux of this issue.  Not how to delete something from ALL MAIL which is the archive place holder in Gmail, but rather HOW TO STOP GMAIL FROM ARBITRARILY  "ARCHIVING" AND ASSIGNING THE LABEL "ALL MAIL" ?

Here's my solution:

As ALL MAIL is only a label, not actually another copy of received or saved emails, all that needs to be done is remove (HIDE) the ALL MAIl label.
Go to:   Settings> Labels> Select "ALL MAIL" select "HIDE"

Ed, my all mail was already hidden yet responded emails are still getting archived without me choosing that option. This stinks!
